Why will my New Sony Xpold radio not recognize my Ipod? ?

Just recently (Christmas) I received a Sony Xplod combo package for my 1994 Toyota Camry. I was very happy with it because it had an input jack that can be used with my ipod. I installed it myself and had no problems. I also just installed 2 12" sub woofer package. Before I put the radio back into the dash after installing the subs, i plugged in my ipod and turned it all the way up to see how it worked. It sounded good for a few minutes and then cut out. I checked and it showed the battery was dead. I thought there was a positive charge on it. Later after i was completely finished with the installation of the radio and subs i plugged in my ipod. For some reason when I push the source button it will not recognize that there is anything in the Aux. input. The CD, and tuner work fine and will switch back and forth. Is it the radio or my ipod? Did I do damage when i initially plugged it in?
 
turn off the radio (like only the time will show) then go through the menu settings with the radio still off and select aux on.
