Why does my car audio shut off and my amp & sub continue playing?

When I'm playing a song through a cd or aux-in iPod, the stereo sound cuts out and my subwoofer continues to play the bass of the song. I'm an automotive electrician by trade and have ripped the entire audio systems wires out and re done them myself from scratch, radio works fine but gets no bass input from the subwoofer. Test lighted both connections on the sub and have a stable earth point and a positive feed into it. Amp doesn't seem to have any problems that I know of, fuse is good connections are all ok. But still when I play music the song will cut out and the sub continues playing the bass notes of the track I had on. Please help.

2001 Mistubishi Lancer MR Coupe
JVC Head unit (not sure on spec)
MTX Audio Road-Thunder Amp
15" Pioneer Subwoofer
2x 6 by 9"s Sony Xplod!
2x 6" Sony Xplod! Splits
 
Have you checked the remote wire to the back of the CD player?
One time I had a problem with that and I just re-twisted it and it worked fine.
It sounds like oxygen is getting into your lines.

honestly your best bet is to buy a pioneer cd deck.. it sounds to me like the amp inside the cd playr is getting to hot and shutting off. you also may just have wire crossed sumwer along the line...
