Which battery in my 06 Dodge Cummins should I hook my Amps to?

I have an 06 Dodge 2500 (Cummins Turbo Diesel) which comes with 2 stock batteries. Is 1 battery better than the other to hook my amplifiers to? I am running (2) 1000 watt amps, so there will be a nasty draw on the battery, is it best to run 1 amp to each battery? With these trucks already having a heavy duty electrical setup, will I need to still upgrade the big 3?
