Being sponsered by a cigarette company doesn't immediately mean "FOR ADULTS". While you wouldn't see any children's shows being sponsered by those products today (Due to the amount of parental complaints, possibly lawsuits of companies trying to sell their products on children, laws, etc), smoking a cigarette back then was a lot less lashed out against than today. (Does anyone even remember that old Goofy "No Smoking" theatrical short?)
The show's writing was still tame, even by the standards back then. Before the Flintstones, cartoons often had extreme violence, smoking, some gambling, (rather tame) sex symbols, you could even get away with saying 'Jackass'. I don't think Flintstones did anything that topped that or was outrageous.
And I'm pretty sure television executives were a lot more laid back about couples together in the same bed as long as they weren't real people (Fred & Wilma being cartoons was OK, Lily and Herman Munster being monsters was OK, but Lucy and Ricardo were not OK).
