Many times in shows, particularly in ones with more stand-alone episodes there are characters introduced and then never seen again. Often the were just a break from the main antagonist, but sometimes there were memorable ones. This also extends to multi-part stories
Dungeons&Dragons:
The Nightwalker (City at the Edge of Midnight): this giant, creepy demon kidnapped children from all dimensions and enslaved them to forever hold back time. He was defeated quickly, but definately left you wanting more.
He Whose Name Cannot Be Spoken (Dungeon at the Heart of Dawn): Ah, that old favorite in action/adventure series. The master's master. The big bad guy's boss. His appearance was always a thought-provoking in the mind of the young viewer (granted the idea of a stronger, more powerful villian behind the regular one has become very commonplace in more recent shows). Venger's boss did not disappoint. A conqueror of many worlds whose very name was forbidden. That was just awesome.
Talespin:
Klang (multi-episode story): Baloo and Louie encountered this steel-jawed reptile while aiding a damsel in distress. It lead to a lost city with a terrible weapon. Baloo shot the great comeback to at him: "I hope your jaw rusts." In the end though, it was revealed Klang was just a snake in a robe (how did he use his hands?).
Can't think of any non-villian ones right now, but I'll go look for some. Any others that have carved a little place in the back of your mind?
