Car subs wont play bass when Ipod is hooked up?

I just bought a sony headunit for my jeep wrangler (2002). Just installed 4 way sony 5 1/4 speakers. Stock sub in the console. When the stereo is playing through fm/am the subs beats fine. When a cd or ipod runs throught it the sub doesn't work. Any suggestions.

put the bass booster on your ipod and see if it works
