The Iron Giant. I loved it so much, I saw it 7 times at the theater. Three times, I was the only one in the theater.
Titan A.E.
Disappointing because I had higher expectations. The flat celebrity performances killed the entertainment value for me over the film's other flaws.
Treasure Planet
Disney got so enamored with having the first "hybrid" 2D/3D character that they neglected to fix other problems with the film. But I actually enjoyed this one though I think it fails to capture the heart of the original story.
Millennium Actress
Limited US run, but I think this one did very well in Japan. Great film.
Perfect Blue
Another limited US run that probably did well in Japan. I think this one might have worked better as a live-action film, but I actually don't mean that as a critical opinion of the film. It's one of the best animated dramas I've ever seen.
I Married A Strange Person
Low-budget limited US theatrical release, but the film's lack of financial success takes nothing away from Bill Plympton' genius. It's a surreal animated dark comedy with moments of hysterical insanity.

Osmosis Jones
Didn't like it at all the first time I saw it because I had higher expectations and I despised Chris Rock's attempts at acting at the time. Later, it grew on me but I still don't like the live-action scenes or Bill Murray's unmotivated performance. Also don't care for a few of the weak celebrity performances. But I enjoy the gags, visuals, design and animation enough that I've watched it a few times since.
Duck Tales: The Movie
Really liked it. Best animation for any of The Disney Afternoon shows.
The Powerpuff Girls Movie
I actually liked it, but agree with general criticisms that it failed to capture what made the series fun to watch. It's also way too short. Love the animation though.
Batman: Mask of the Phantasm
I remembered being surprised that it was in theaters because I was touring then and didn't keep up with animated news. I went to see it out of curiosity and loved it.
The Road to El Dorado
Ugh. I remember feeling like I totally wasted my money.
@weirdojace: Yes, it was a bomb. Had an estimated budget of $95 mil and barely made back half that.
Atlantis
Flawed, but I liked it, especially for Mike Mignola's design work.
