Every villain from a Bruce Timm DCAU show. Especially Joker, Lex Luthor, Darkseid and Brainiac.

David Xanatos, Demona, and MacBeth from Garoyles. All three are great villains, with great and very different motavations. Demona is pure evil or seemingly pure evil but we get to see what happened to make her that way. She had to lose everything, every hope and dream had to be crushed. Evil is not born it is made and nurtured, in demona's case anyway.
Ummm, no list posts, please. The first one that pops into my mind (and the reason I started this threaD) is Hopper, from A Bug's Life. That was such a silly concept (evil gangster grasshoppers), but Hopper pulls it off so well that you can't help but feel menaced by him (and, probably, take quite a bit of glee from his death scene)

Nerissa from W.I.T.C.H TAS, mainly because she's actually human and not a walking "I'm so evil" cliche. She has a noble goal, and actual feelings; showing kindness and compassion to her friends and family and having more than one emotion. Not to mention a brilliant manipulator and schemer and was basically on the winning side for most of the series.
Doga from "Pucca." An awesome villain all around. She is very entertaining to watch. You don't want to mess with her! Oh, and her voice is so epic!
Another villain that comes to my mind is Tai Lung from "Kung Fu Panda". You have to admit that he's pretty scary for a kid's movie. Especially when he was trying to kill Shifu over the Dragon Scroll. You can't blame him for being the way he is. Master Shifu basically filled his head with dreams that went nowhere. Tai Lung even said it himself. "Who gave me life!? Who filled my head with dreams!?" Also, I don't know about you, but I wouldn't be too happy if i spend 20 years in prison.

WESTERN ANIMATION
David Xanatos (Gargoyles) --- Other chief Weisman-written villains like Nerissa or Norman Osborn owe their successes to this guy. The win-win evil plan trope ain't called a Xanatos Gambit for nothing after all.
Princess Azula (Avatar) --- Brilliant, sadistic, and overall frightening...all at fourteen years of age! You hate her, you fear hear, and in the finale you even pity her. She's superb.
Slade (Teen Titans) --- "I am the thing that keeps you up at night, the evil that haunts the darkest corners of your mind. I will never rest...and neither shall you." 'Nuff said. :evil:
Mojo Jojo (Powerpuff Girls) --- The only monkey villain I can think of who is actually cool. Plus you just gotta love his bad Japanese-to-English style voice.
Mr. Burns (The Simpsons) --- He's been doing evil for a long time, both in and out of the series. He deserves a place on this list.
XANA (Code Lyoko) --- It's hard enough to defeat a villain who's a computer program, but when said computer program just keeps on getting stronger after each defeat...it's damn near impossible.
Vlad Masters/Plasmius (Danny Phantom) --- One of the bright spots of this show, IMO, and excellently voiced by Martin Mull.
Aku (Samurai Jack) --- Ah, if only Samurai Jack had more episodes than it got, if only to see more of this guy in action.
The Joker (Batman TAS) --- Oh come on, He's THE JOKER! I don't need to put a reason!
Disney Villains --- Especially Maleficent, Cruella DeVil, Captain Hook, Shere Khan, Ratigan, Ursula, Gaston, Jafar, Scar, Frollo, Hades, and Long John Silver.
ANIME
Vicious (Cowboy Bebop) --- Hard to believe that he was only in 5 episodes, he was just that cool a villain.
Gendo Ikari (Evangelion) --- Gendo is not good, nor is he truly evil. He's a cold, empty man, which makes him all the scarier a villain.
Sir Crocodile (One Piece) --- One Piece has been running for a long time now, but this guy's still the best villain it's ever had.
Cell (DragonBall Z) --- Vegeta, Frieza, and Buu were all well and good, but Cell is just so darn charismatic in what he does that he's the only one to make this list.
Katsuhiko Jinnai (El Hazard) --- Have you heard his evil laugh?
The Dark Kingdom (Sailor Moon) --- The classic set of Shojo manga/anime antagonists.
Light Yagami (Death Note) --- There was a line about Frollo in Disney's Hunchback that can easily relate to Light as well: "He longed to purge the world of vice and sin. And he saw corruption everywhere...except within." Yes, the cold, calculating, self-righteous Light Yagami...he's the villain protagonist you just love to hate and hate to love. :evil:

Mad Mod from Teen Titans has always been a favorite of mine. He always created these crazy plans to kill the Titans. His character was also enjoyable. My favorite episode including him was his debut episode.

King Piccolo (Dragonball)- All I can say, I great Villain. ( I hope James in the DB LAM does well at him)

David Xanatos- Traditionally, animated villains are dull. It's all "I will steal the super laser from Generic Labs...curses, Super Force F stopped me. CURSES!!". Xanatos was several steps above that. He was subtle, clever and human. It was especially noteworthy how he could reveal supposed defeats as victories and in general was never beaten. He didn't make stupid threats; he had half the cast in his pocket and they knew it.

yeah xanatos was what luthor wants to be. luthor is good but too obsessive, it makes him weak. xanatos was complicated, manipulative, and the best schemer. he made himself rich by going back in time and doing a bunch of other complicated things. xanatos displays all that makes a arch enemy awesome and displays human qualities that make him relatable. then he stabs you in the back using those supposed weaknesses. just plain awesome. more about bad guys later i got to go, talk to everyone later.
I feel the same way. I hope Tai Lung's story isn't over. I'd love to see him return - and redeem himself - in the Kung Fu Panda sequel.
I realize we're not supposed to make lists on this thread, but IMO, there are 2 categories of villian: the serious and the comic. My fave serious villian is Maleficent. My favorite comic villian is Doofenschmirz. He seriously cracks me up.

The Green Goblin. It doesn't matter what version of Spider-Man it is, he's always the same cackling, demented genius. As Spider-Man's biggest threat, he knows how to get into his head and push his buttons. It also helps that he develops a persona of his own, which is how he got both Norman and Harry Osborn, once close to Peter Parker, to try and kill him. He sounds like a Joker knock-off, but I don't care. I've always preferred the Goblin anyway.
Frollo. He's a corrupt person of power, who didn't care about who he stepped on, as long as he could complete his ambition. The fact that he twisted Quasimodo's perception and still found some use in him after his betrayel is infinitely cool.
Him. The scariest and probably smartest of the PowerPuffs rogue gallery. His plans always involved manipulation, and he pulled it off quite well most of the time. The time he encountered them in the future was my favorite Him moment, because they realize he wasn't messing with their heads that time.
Karai. She wasn't trying to take over the world or wipe out an entire alien species. She simply wanted revenge on the TMNT for defeating her father figure. She was especially interesting because of her relationship with Leonardo, which didn't sway her to the side of good.
Magneto. I think he paved the way for many villains with human qualities. He simply wants the anti-mutant sentiment to disappear, but does it in a more aggressive way. The fact that he and Xavier respect each other despite being on opposing sides is a testament to his knowledge.
