Why doesnt my cd player throw out bass with my kicker 15?

I have a 97 moutaineer with a Jensen dvd flipout with my kicker 15 running 1000 watt amp. When i use my ipod my system knocks hard but when i put a cd in no bass comes out? why does it do that???
 
does your head unit have different settings for different aux outputs? you may have to ga back and set your CD players bass.
