Why does my car subwoofer turn on and off at certain parts of a song?

Maybe it's because there is no bass at the points that it is cutting out. Or perhaps the bass isn't low enough for for sub.
try installing a smaller sub.
 
On certain bass-heavy songs the sub will cut out and stop bumping then pick up again on another part of the song. It happens on a particul part of certain songs. Other songs, the sub will work fine and you hear the bass throughout but on certain songs it cuts out at very specific portions. For example, if a chorus as a 3-hit bass-heavy beat the sub will not play the 2nd hit of the bass everytime the chorus comes on (very annoying!).

I've tried tweaking the amp and head unit equalizer but nothing... so anyone know why this happens and how I can fix it?

HEAD UNIT: JVC KD-G820
AMP: Kicker KX250.2
SUB: RF P3SD210 Punch Stage 3 Shallow 10" Dual 2-ohm VC Component Sub
 
It may be that your alternator can't supply enough power for those quick bursts of loud bass, and the Amp is momentarily shut down. If you're not running a 1Frared capacitor, you should be.
