When the villains win or at least benefit.

Light in Death Note. He managed to manipulate GODS, how often do you get to see a villain do that?

I'm surprised no one's mentioned Cartman's...victory from Scott Tenorman Must Die.
 
Darkseid in the final Superman episode Legacy: Even though Superman beat him in battle, the damage Darkseid had cause to his reputation as Earth's hero was permanent and Darkseid was still ruler of Apokolips.

Cell from Dragonball Z: He achieved his initial goal of gaining his perfect form
by absorbing Androids 17 and 18.

Majin Buu from Dragonball Z: He killed all the people on Earth and then
destroyed the planet.

Toguro and Sensui from Yu Yu Hakusho: They were both killed in battle by a strong opponent (Yusuke) which is what they wanted all along.
 
Because I don't think anyone consider him a villain in that episode. Cartman is a complex character, sometimes he is the protagnoist, other times he is the antagnoist. He plays both sides of the hero / villain fense. Same thing with Stewie (Family Guy), Angelica (Rugrats), and some other characters I can't think of right now.

It changes from episode to episode, even though he did a terrible thing, throughout that episode he was the protagonist.
 
TMNT Season 8 (90's series) "Get Shredder" Shredder successfully blows up the Channel 6 building after Raphael suggests he was bluffing with his threat.
 
There was also (I don't know if dreams count) an episode where the Turtles dreamed they were in a world where they didn't exist and Shredder ruled the world. In an essense, he did win. However, the world he ran was a mess, there was too much stress at being world leader, so he won, and yet lost. To the point where he was cowering for the turtles to take him back with them.
 
Here are a few I thought of.

Justice League Unlimited: At the end of Clash, Lex Luthor (and CADMUS) were able to get away with Superman looking like an overpowered fool by setting him up with that fake nuclear device at the end.

The Simpsons: Hank Scorpio did manage to take over the entire Eastern Coast without any interfrence at the end of "You Only Move Twice" though it's never really brought up again (then again so is a lot of Simpsons continuity).

WARNING MASSIVE SPOILERS FOR A CERTAIN ANIME BELOW!

Bleach: I'm pretty sure out of every villian victory no one succeeded more then Aizen. I mean not only did he complete his long, intrictated, complex manuvear of killing the council that governs Soul Society, control the laws so Ruika would get arrested/ be executed, make his own lieutant think her best friend killed him, obtain the Souyoku from inside Ruika's gigai and go into Hueco Mundo to power up all the hollows to follow him, but he pretty much owned every one he touched. Hitasaguya, Komamura, Renji... I mean he owned Ichigo, the main character with one freaking finger. And got away with that. How can you not call that a win?
