What typically causes whining in a cars engine?

I notice that on acceleration that my 2000 Dodge Neon ES... whines. Its not modified, its bone stock. Its got 169,xxx miles on it but serves its purpose, but the noise is just unbearable. Comes from the passenger side. Any help for repairing it would be awesome.
I've recently had a timing belt and serpentine belt replace as well as the water pump changed out
 
It may be intake noise. check that aircleaner and airbox have good firm fit.

Could be a matter of old belts slipping, you can check belt tension and tighten or replace if needed.

If you idle the engine with the hood open, can you identify the sound?

If you have someone rev the engine while you look under the hood, can you identify the sound?

Usually a vacuum leak or exhaust leak will also be somewhat noticable at idle.
 
A loose "V" belt may squeal on acceleration. Check to see if the water pump turns freely. Check to see that the A/C and Alternator belts properly tensioned. Check to see if the water pump impeller is touching the cylinder head.
