what to make of this comment?

i can't talk to this person anymore, but it's important. he's not an english native speaker and he said, in regard to my thesis/diploma - i wish all the best. does that sound to you like he thinks or fears my thesis may not work out fine? thanx
 
I think you are being paranoid! It sounds like they are wishing you luck and that's just a nice thing to say. It doesn't mean that he thinks that your thesis is bad. What do you think about your thesis? It sounds like you doubt it.
 
This person is merely congratulating you on your achievement (a complete thesis) in the most polite way he knows how.

Accept it gracefully and get on with your life.

I wish you all the best, too.

In fact, I wouldn't mind one bit if you wished the same for me.

What is better than 'best'?
 
I don't see anything that is negative about the sentence. If someone told you it was a bright sunny day, do you think they meant that it was going to rain? Take care.
