What happened in the Strictly Business quest in Fallout 3?

I just escaped from the Enclave and went to the citadel and told elder lyons what happened and out of no where it said i failed the quest strictly Business.What is that and how did i fail it?

Oh and after the enclave captured me i had the followers dog meat and Jericho but they were gone when I regained consciousness, What happened to them.
 
best thing i can say is that was a turning point in the story, so its more like a new start but you continue the game?

like old quests dont work(person died)
