What happened at the end of the tv show Fringe?

I get she went to the different universe, but before that when Walter Bishop visited Peter Bishop's grave. How did he die? Then who is Joshua jackson playing then? Why does Walter know his son is dead, but calls Joshua Jackson Peter? Please help, I am so confused.
The woman shot in the elevator wasn't really shot, but yes I forgot about the sister. Good thing there is a second season coming, even though I don't think it will sew up all the loose ends.
 
Oh yeah I had forgotten the grave yard part. Idk who Joshua is if not Walter's real son. U know Walter left and came back, where did he go? What is going on with FBI girl's sister and custody battle over daughter with ex-husband? See so many questions and no answers. Also older woman character she was shot when elevator door opened or was she? Can't wait for Fall start.
