What "goofs" did you notice in TDK?

These are the biggest things I noticed/had an issue with in the movie.
The entire city looked different, granted I didn't mind actually seeing a city, and not just a ton of CGI, but those two pieces in particular were very important in Batman Begins and were non existant in the same sense in Dark Knight
 
I think the biggest difference between the city of Batman Begins and The Dark Knight is that in BB, most of the film took place in the Narrows (the heavily crime infested part). In TDK, most of the film was in the "normal" part of the city.

Also, the fact that Batman was cleaning up the streets for a while shows that life has improved so even places dont look as shitty as before.
 
you can see it in a background shot of the outside of the new Wayne tower about 18 minutes into the movie. Not very visible in the versions on the internet, but you can clearly see it in the background in the theatre.
 
In the scene in which Joker's truck gets flipped over, after Joker gets out of the truck, if you look closely at the background you'll see a Kinkos building. Shortly after, as Joker continues to walk down the street, you see another building with the name "CHICAGO" written on it.
