U3 Flash Drive.. If password is enabled does that mean the files are encrpted?

I am wanting to encrypt my folders on my flash drive and have a U3 Flash drive. I've enabled the password to protect access to the drive but if someone is able to by pass that password are my files still encrypted? What's a good utility for something like that?
