I had sex with my girlfriend last Saturday night and it is now the following Friday and she has been complaining of headaches and stomach aches since then. She also said that the sex was very painful at first then eased up because it was only the 4th time we have had sex. I also know there is not really any chance she is pregnant because i used a condom and ejaculated into it outside of her to be extra careful. Is this normal?

it might just be anxiety on her part. It's nothing to really worry about. Sex is usually painful for a woman for the first few times.

I think she just may be paranoid, after having sex with you, and may in fact be on her period. Either that or she could just not be feeling well. Honestly, her symptoms could have nothing to do with you guys having sex.

The reason the sex may have been painful was because at first you guys were both dry, and then after a few minutes, you both get naturally lubed which eases the pain.

she might have a yeast infection or something, tell her to go to the doctors to get cheacked out.

It might be an unrelated illness. Either that, or it was so painful she's got phantom symptoms to prevent additional sex.
