Static in background in toyota 4runner stereo?

I have a 1998 4runner limited. It has a factory installed amp. I have used 2 different harnesses and Rewired several different ways. and I have tried the amp integration harness to. I don't think it's anything to do with the wiring of the stereo. What I noticed is that there are 2 antenna cables 2 different sizes. because on the factory stereo they both connect to it. I cut both and made it into one so that it would go into the stereo. From what I have noticed the antennas carry a ground through them. if it's not inserted the stereo will not turn on. The system sounds great when I'm just running of AC (alternating Current) No static what so ever. But when I turn the car on there is a click click click type of static in the background. Any ideas on how to fix this? I have tried grounding the stereo to the chassis and still same thing. Oh and it goes through the radio, AUX, and as well as CD's. When I put the volume down to 0 I can hear the clicking static noise in the background as well. I'm stumped on what it could be. Most likely someone who has seen the limited stereo would know what I speak of. I kept the piece of the smaller tiny antenna so that I may solder it back on if i have to.
