So how do I go about this lifestyle choice?

there will always be an excuse why not to work out. i would suggest the place closer to work. no offense, but your dedication to the gym is poor. as a black belt Sensei, i would not take on a student that was an off and on student (including injuries). yes, it may sound hard-nosed but i only take on dedicated students

I'm buying an apartment. I can buy one that it walking distance to my MMA gym or the one walking distance to work.

Location will probably determine my lifestyle for the next couple years. Recently I couldn't force myself to go to gym after work, knowing how tired I'll be getting home by subway.

There's a place that is 1 minute from subway and 5 from the gym. If I move there I could go training every day. On the other hand there could be a nicer place closer to work.

So now I'm struggling. Another problem is if I go to gym too much I'll end up having too many injuries. As of right now, I haven't trained for a month and I still have a sore neck and a couple joints.
Murzy, well it's not a traditional dojo. When I was in one I didn't skip a single class for year.

This gym is always open 7 am to 11 pm. So you can come any time, it's more informal. You just come and train with who you like at any time.

Klik,

In all honesty, only you can make this decision. You are the one that must live with the what you decide. I suggest that you simply take the time to think this over well before making your decision. You may find it helpful to make a list of the good and bad points of this. I often put a line down the middle of a piece of paper and list the good points on one side and the bad on the other. I will take several days sometimes to allow me to do this so that I am in different moods as I review the list/add to it. Many times this method has helped me from making a mistake.

Hope this helps you in some way.
Best of Luck!
