Significance of communication/message delivered "in the clear"?

On Battlestar Galactica an officer calls to deliver a message to the Commander in his quarters, adding that it was sent "in the clear." This seems to cause some alarm in the Commander before he even receives the message.

Is this a made-up TV show term, or is this a real military/communications term? If so, what exactly does it mean?
