Shows with canon stuff that you will not get unless you resort to external stuff

I'll go ahead and knock Gargoyles out of the way. The Goliath Chronicles is apocryphal and replaced with the SLG comic book.
 
Ryu's role in the Digimon universe(s). It was explained in a Digimon magazine. Whether it's canonical or not is up to the the creator, but it's sure to leave fans satisfied.
 
I hear that the Care Bears comic series explained the presense of Gramms, Hugs and Tugs.


Plus, Avengers United They Stand, go into the background of Ultron. As well as Hawkeye and Wonder Man. Even explains the reason for the armor.


While these comics are 100% canon they are accepted as such:

Batman Gotham Adventures #4- Explains the change of Catwoman's appearance in The New Batman Adventures.

Batman Gotham Adventures #6- Deadman's first animated style appearance. The story is referenced in the Justice League Unlimited episode "Dead Reckoning".

Batman Beyond #21- Whether or not the story fits, it does give us the name of that era's Green Lantern which is Kairo (the name of Hal Jordan's sidekick in the three Green Lantern cartoons by Filmation).


Just a little tidbit concerning Gargoyles. While the Marvel Comics series is not canon, it does feature the appearances of Petros Xanatos and Beth Maza's full appearance prior to their episode debut.


Tale Spin #7 (the final issue, btw) goes a little more into Kit's background. The comic would have further explored the other characters as well. Plus the planned, but unmade Tale Spin Annual would have detailed the making of The Iron Vulture.

The Gundam Seed Astray manga series gives some behind-the-scenes plot points to the Seed anime (like explaining the survival and transportation of a certain character).

Actually, that story in the Digimon magazine was based off of the Wonderswan games, and those are canon with the rest of the Digimon multiverse.
 
The origin of Evil con Carne was never explained in the Grim & Evil days. I have only seen it on CN's website. When they got their own show it was explained in the theme.
 
Cyberchase's website apparently delves a bit into explaining why Digit left Hacker for Mother Board (though it doesn't seem to allow enough time to have passed to do the various stuff he did while working for Hacker that the show mentions, such as writing a cookbook, saving up a pile of money, etc.), which the show hasn't done (yet).
 
I'm not sure if this qualifies, but in "Pokemon", Mewtwo was introduced in a TV episode in which he escapes from Giovanni, but he never reappears in a regular episode; instead, he was in the theatrical movie "Mewtwo Strikes Back" and later the TV movie "Mewtwo Returns", both of which provide the rest of his storyline.
 
Aside from some errors in the early issues, it's pretty much accept that Teen Titans Go is part of the cartoons canon.

Also, the Super Friend comics #6-9 (which is in the Superfriends TPB) deals with the departure of Wendy & Marvin, and introduces the Wonder Twins. The comic also provided background on both set of sidekicks.
 
Actually, IIRC, he first appeared in the eighth gym battle episode, then you see him again a few episodes later fleeing after he destroys the main Team Rocket base. Then the movie took those two events and fit them in cronologically.

In 1999, that type of continuity happening in the background was just amazing.
 
On the Star Wars Clone Wars micro-series, they show Padme's reaction to Anakin being scarred in battle, but the battle where he is scarred is told in a SW comic or novel (I forgot which).
 
Ronin Warriors:I had to go to many Rw/YST websites to find out how and where they got their armora casue sunrise was too lazy to show it. I end up finding out a lot more about the show then I thougth including the OVA`s.
