Should new hiking boots make my ankles hurt?

I'm finally going to buy myself some nice hiking boots, something I've never had.
I tried on an awesome pair of Timberlands (chochora trail) today. They felt great, until I started walking around. My ankles felt weird. Kinda achy/numby/weird. The more I walked around in the store (about 10 minutes) the more they hurt/felt weird.
Nearly an hour later, after going to two more stores and driving home, they still hurt. Like i need to stretch my feet out. especially along the top of my ankle.
Rather like they would feel the day after a long hike in crappy shoes.
Before, I have done my hiking in low cut shoes. But for the past year, i've had to make do with some pretty crappy shoes, with no ankle support.
Are my ankles just not used to being hugged so tightly and this is normal and will go away soon? Or are the boots bad? Should i not wear boots, but look for a hiking 'shoe'? The boots felt light as a feather despite being leather. Though i'd rather have something more breathable it being Georgia and all.
I've gotten pretty serious about my hiking lately and do a lot of stuff on a steep grade, so i feel like a boot is what I need. i'm looking at the standard mid cut, not a high cut boot (i have my old 'grunge' boots from high school i wear on oaccassion, but they have no ankle support, a big heel, and weigh about 10 pounds, and make my whole body hurt)

Thoughts any one? Reccomendations? It's been very hard to find any to try on - there is nothing at the sporting goods places except this same timberland, no women's hiking boots at any of the local shoe stores. the store i went to had a nice variety, but the Timberland was the only one in my size.
