My choice for the thread would be anything found in "Sayonara, Zetsubou Sensei." Especially the Death note and DBZ references found in episode 3.
 
- The "King of the Hill" opening spoof on the Simpsons. The Simpsons' house gets fumigated for termites, and Homer says that they'll just stand outside the house and the time will fly by.
- The ep when Darkwing Duck and Megavolt get sent to the human world, the headset the one guy to come up with ideas for shows is ruined, or so he thinks. His assistant listens and hears about the Rescue Rangers. Darkwing even gripes a few times about how they drew his beak too big.
- Aladdin and the King of Thieves has one when they're making sure everyone's safe, and Genie comes out of the turtle's mouth in a scene going back to Steamboat Willie.
- Launchpad being Scrooge McDuck's main pilot in Duck Tales, and also being Darkwing's pilot and sidekick in Darkwing Duck.

There was an episode of Garfield in which he was transported into one of those giant robot programs, remeniscent of Transformers or Robotech, or such.

There was an Animaniacs reference to the Teenage Mutant Ninja Turtles in the episode where the Warners bug Michaelangelo painting the Sistine Chapel

An episode of Fairly Odd-parents refered to a Popeye-like character as "Poke-eye the Pirate" (or something).

The manhole cover thing actually only happened in a single episode for five seconds, and the "Fry is on a Milk Carton" thing happened only once as well.
