question about honda civic 2005 manual transmission?

so a year ago when i first bought my car used, the transmission would make a strange noise whenever I went from driving long distances in 5th gear and then started driving on city streets (1-4th gear). It stopped after a few weeks of owning it but just these past few days has started again.
The noise only happens after shifting from one gear to another. So for example, shifting from 2nd to 3rd is no problem but then upon accelerating it makes kind of a rattling/shaky noise.
Any ideas what this is??
 
From your description, it sounds like the clutch release bearing (aka "throw-out bearing") is bad. If you decide to replace it, also replace the clutch disk, clutch pressure plate, and if it's got a hydraulic clutch, the clutch hydraulic cylinder.
