My teacher gave me an incomplete - am I screwed for college?

My AP Government teacher said he'd give me a 0 on the project I didn't understand enough to do - even after talking to him repeatedly (classmates were no help, they just said "I don't know what to do either" like all high school kids do yet they completed the assignment) but instead he decided to give me an Incomplete and fail me for the year by 2 points (i'm still on honor roll though if that compensates?). I've never failed anything before, ever. I can make it up next year and still get all my credits, but I was just wondering if having an Incomplete in general would screw me over. Or would colleges look at my past marking period grades for that class (all B's) and other classes (most are honors and A's) and realize something must have happened and be lenient/allow me to explain my situation? Like I said, I've never failed anything before so this is all very new to me.

Do the individual who asked if I failed or got an Incomplete - he gave me an Incomplete for the final marking period [we separate our year into 4 chunks; aka marking periods] which resulted as my final grade for the whole year over-all to be a failing 66%
