My puppy keep whining at night.?

My yorkipoo is 2month old now. I keep her in her exercise penn in the kitchen at night she usually sleep at 11pm or so but then when she sleep she always wake up in 1 or 2 hours and start crying and whining and fall back asleep and then wake up again. And also at night time she takes a long time to go poo poo. Like i feed her at 9pm but she go poo poo at like 1 or 2am should i change her eating time to like 6 or 7pm so she doesnt make a mess on herself before i sleep?
I put her poo poo thing in the exerise penn in with her so that if she have to go she can go in there. Do you guys think is ok?
 
You should feed her twice a day. I feed mine at 6 in the morning and 5 at night. She poops before bedtime and in the morning twice. Your's is whining because she needs to go out. Feed her earlier, take her out before you go to bed, and she should be good for the night.
