My car windows and interior lights won't work, how can i fix them?

My car (Seat Leon 2000) ran out of battery and I couldn't open any doors. I got in through the boot to get the hood open and charge it up, and now it runs fine bar the windows and interior lights. Changed the fuse to the doors with no joy- will try the rest of the fuses tonight. Does anyone have any suggestions or bright ideas to help me get my car roadworthy again? Are the fuses likely to have blown following the battery running out? Thank you!

edit- Taking it to the garage is the last resort as I can't afford it at the moment. I believe I can give this a good go myself, with the right advice!
Thank you all very much! It's unlikely that it was connected wrongly but entirely possible. Will try all your ideas this afternoon.
 
As above, you may have caused more damage if you connected the charger incorrectly, or you charged the battery whilst it was still connected. Try disconnecting the battery for a good half hour & then reconnecting it just in case any of the body computers have become confused.
 
Fuses blow due to excessive heat caused by high current flow. If your battery went flat the fuse should not blow. Did you by any chance momentarily hook up the charger back to front? That is somethig which would cause electrical issues. Perhaps a connector on the wiring loom was not properly connected and came appart (unlikely). Keep checking the fuses, that's the most likely cause of the issue.
