My 2005 Suzuki Katana 600 is not running well. I just put a new K&N airfilter on it.?

Well i first expeirenced the problem when i changed the sparkplugs in it. The task was simple however when starting it back up it wouldnt run steady and wouldn't go over 4000 rpms. I let it run (idle) for a while and it eventually evened out. And did not have any problems for weeks after. Now i just got my new K&N air filter and i put it in with no problems. And just like changing the spark plugs you have to left the gas tank. Well the same thing has happened it is not runnint well and will not go over 6000 rpms now. Everynow and then i can get it to redline. But as soon as i get going down my driveway it just will not go over 4000-6000 rpms. Also the gas tank is almost empty and i noticed the same prob. a week ago very briefly when i let it run down to reserve. What is the problem? PLS help
 
i would start with the spark plugs did you gap them? did you firmly replace the wires ans feel a positive click inside the boot sound like you have a miss
