Can anyone tell me are my apps going to disappear when I update my iPhone to iOS 5 when it come out? Thanks for the help

No they won't, when you go to app store, go to updates and they will all be there ready for you to download once again,
Although you have to login of course

Actually the procedure is much easier than that.

It works as follows:
1) Connect to iTunes.
2) iTunes asks if you want to install iOS5.
3) If you accept it will do a full backup of your iPhone.
4) It will install iOS 5.
5) It will do an automatic restore of your Apps and Data with any modifications needed for storage of said apps and data.
