Japanese tradition of little stones with spirits in them?

At the beginning of this movie Spirited Away, the family is driving up a dirt road and they stop beside of a group of little stone carvings. The mother explains that some people believe that spirits live in the little stones. Is that a real thing in Japanese culture or spirituality? If so, what are the stones called?

If you aren't familiar with the movie you might have no idea what I'm talking about. Thanks for any insight!
