Like for example the base is in the front right now and im going to put the new subs in the rear of my car..will i have base coming from the front(stock) and from my subs?

I don't understand what you are trying to do. Are you replacing the rear speakers w/subs? Is the head unit stock? What size subs? If you are trying to hook up 2 10" subs to speaker-level outputs of the stock system you're wasting your time and money. Depending on power rating, subs require several hundred watts of power. A stock system won't get anywhere near that.

If you add a subwoofer system to the vehicle, it won't affect the output of the existing speaker system unless you make adjustments to them. They'll continue to work like they always have. However, one of the advantages of a subwoofer is that it allows you to turn down the bass in the front and rear speakers, so they can play louder with less distortion.

yeah there just will be more coming from the back but it will sound like it is equal

This is cool'
When you adjust the cd players sound ( low, mid, high) you will be able to turn the low to 0, this will keep your front speakers form distorting so you can turn them up higher.
Your rear speakers will fill in the bass.
Adding a sub is the single most important thing you can do to improve the sound of system.
When you start to adjust the sound after you put in your 10's you won't want to have bass coming out of your front speakers.
You will need the mids and highs to make your system sound balanced.

Hope this helps
