Well instead of changing your wiring and do the other complicated stuff you could first check the output of the alternator. The cars electronics run on 12v DC as a source of power through the battery and when your car is on the alternator should put out about 14v DC + - .40 v and take all load of your battery. if your alternator is not putting out that kind of voltage while your car in on then you can increase the output of the alternator via its V regulator as per the recommended settings of the battery manf , Finally you need to have at lease a 5 farad cap for your amp as it is a good quality amp with real nos and will sap power on bass notes. And You should also avoid playing your system when the car in off
 
i have a kicker zx 1000.1 amp with 2 15" kicker cvr running with a optima yellow top battery and a kinetic battery i have both battery's installed to my car my headlights are still dimming what should i do?
 
Try installing a 20 farad capacitor.

Edit: Yes 20 farad. The more juice the cap has stored in it the better, it gives the alternator a break when you have a huge cap, witch will in FACT stop the dimming issue. I have installed over 300 car stereo systems, this is the cheapest and easiest way around his problem. I had the same problem on my car with two 1000 watt amps and four 12" 500 watt rms Memphis subs. Instead of installing a $200 alternator witch does not fully pump out 200 amps unless the motor is above 2,300 rpms, I installed a $70 20 farad cap. PROBLEM SOLVED.
 
Dimming lights is a symptom of an inadequate charging system and can't simply be fixed with better batteries or a Capacitor.

The first thing I would do before installing a Capacitor is upgrade "The Big 3" which is: a) the wire between Battery positive and the Alternator positive, b) the wire between the chassis and engine block and c) the wire between Battery negative and the chassis. Upgrade all these wires to a 0 gauge wire, this will allow much less restricted current flow between your charging system. For more info or a how-to simply Google/Yahoo "The Big 3 Upgrade".

After this is done and your lights still dim the next step is to get a larger alternator. 100-140amp alternator should be plenty. Once your charging system is up to scratch then and only then is a capacitor worth installing.

Edit: A 20 farad capacitor? Are you serious? I hope that is a typo. Just for the record, as a rule of thumb the way to measure how big your capacitor needs to be is that every 1000wrms = 1 farad.
