I changed the fuel filter on my 2001 Chevy Malibu..now it won't start?

I followed all the directions correctly evan double and triple checked after wards. When I was pressurizing the system while turning the ignition on the "theft system" light activated. For those of you that are not familiar with this it is a royal pain in the rear ( I won't go into detail at this time ). I waited the typical 10 minutes for the "theft crap" to deactivate but it WONT. Car wont start "theft" light stays on. Car continues to act as if it's out of gas (its not). Could the "theft system" have interfered with the pressurizing of the system and if so how do I rememdy it? I have tried disconnecting the negative cable with no luck. HELP
Yes, double checked....fuel filter is in the correct direction. The car still continues to act like it's not getting any fuel, the "crap" light has now gone off. ugghhhh!
