How to fight versus this kind of discrimination?

Sorry for my not so good english.
I'm coming from a ex-communist European country, but the country is not important at all.

The facts are:
-around 90% of population are DECLARED christians, and around 5% DECLARED atheists
-despite the above numbers, there are at least equal number of christians and atheists there (at least in the cities)
-atheists are recently dominating the media (especially Internet portals) and are always coming out with theories that religious people are less Intelligent, are living in medieval time, etc.
-this kind of discrimination is also present at jobs and school, where atheists simply make fun (in schools) or talk with religious ones like they're lesser beings (at workplaces)
-when the Church "provokes" them with "terrible" idea of having crosses or religious pictures in theology classrooms, they come in the media with the statement that "this is not a theocratic country and it is offensive to have religious symbols in theology classes", and much more if there are crosses at workplace
-bosses and professors are allowed to openly talk versus christianity without being banned, but when a christian say something about atheism/homosexuality/abortion/whatever it comes on the first site of the newspapers
-christians cannot do anything because they're a virtual majority in the country because many people declared themselves as christians after the fall of communism despite the fact that they're at least agnostics, maybe even atheists, and now the country is regarded as a conservative christian country, like the christian version of Islamic Republic of Iran (btw, I don't have anything versus IR of Iran, just talking about theocracy), where they are so many christians that they can't be discriminated
