Freckles are hard to completely cover, especially if they are very noticeable and dark. Lemon juice may not work well for getting rid of them, but you of course can put makeup on after lemon juice. I'd wait till the juice was completely dry, then apply your moisturizer and do your makeup as normal. But again, the lemon juice thing is probably not going to work at all.
I had a friend who use a lightening cream on her freckles. She was really obsessed with getting rid of them and would use a fine tipped paint brush to dab on the whitening cream to each and every freckle. She only did this at night time and it actually worked pretty well - although they didn't fade completely, but they become a lot lighter (and therefore easier to cover with makeup). But she was kind of crazy obsessed with that and if you applied whitening cream to your entire face it would just lighten it all and your freckles would still be darker than the rest of your skin.
I would just invest in a good full coverage concealer (Make Up Forever makes an amazing one) and then follow up with a full coverage liquid or cream foundation (for cream foundations I like Cover FX and for liquid foundations I like NARS Oil-Free Foundation or Dior Forever Extreme Wear Foundation).
