first of all, I don't think you have the correct remote. the honda civic does not have a trunk release button on the remote.
if the remote says "Honda" on it you can try to use the following procedure to program it. if you have more then one remote, you'll need to program both at the same time
1) put the ignition key into the ignition switch. hold the remote in your left hand.
2) turn the ignition switch to the ON position so that the warning lights on the instrument panel come on. Within 2 seconds, depress any button on the remote. then turn the ignition key to the OFF position
3) repeat step 2 three more times.
4) on the fourth time you should hear the locks work. use the remote to lock and unlock the doors while the warning lights are ON. then, if you have a second remote, use that to lock and unlock the doors. then turn the ignition key OFF.
both remotes will then work. again, it is provided that you have a Honda remote and that the remote matches the car. the remote with the trunk release is usually for an Accord. if the remote does program, then the trunk release will not work because you don't have a matching lock release in the trunk of the car.
hope that helps.
