How do I set up the shutter speed for time lapse photography?

I have a Nikon D80 and an intervalometer, but even If I can make them work together, I am having trouble to set them up correctly to take pictures along a 24H time period, because in full manual mode, as the sun rises, the pictures get overexposed. I would like to set the camera to aperture priority and have it set the shutter speed automatically (or vice-versa), but neither seem to work. How should I set it up so the exposure is automatically corrected, or at least the final video result will look smooth as the sun rises and them sets?
