How do I keep my dog from whining when I go out?

I have a year old dachshund named Charlie, and he's the most lovable little dog I've ever met, he follows me around everywhere, and I think he's obsessed with me, or maybe he just loves me a lot, but when I try to go out, he goes nuts and whines and howls and does so usually until I come home, unless someone else is there. It wasn't as bad before when I lived in a house, but now I have an apartment, and I need to get this problem taken care of before I get a lot of complaints about him :(

Why do dogs do this? I understand why he whines when I put him out on the balcony for awhile if he pees on the carpet, but he's inside, happy and content with toys and everything. Does he love me TOO much? What can I do?
He pees on the carpet because the thunder scares him, not because he's not walked. I walk him every half hour to an hour when I'm home, and I always give him attention and I do adore him. I think he's just spoiled. But I will try the treat thing. I can't really afford a crate at the moment.
 
Sure he may be inside, but he doesnt have company to sit with, play with. Dogs dont think like we do..he doesnt sit there and say to himself, MMM lets see I can play with the ball, or I can play with the squeeky...toys are for them to play with us with. If he is still peeing on the carpet he is been alone too long during the day..he needs to be let out and walked more often.
