I'd like to buy a new head unit for my truck, and i'm looking at decks that are 50W by 4. Does this mean it can support 4 different speakers each running a max of 50 watts? If so, where does the subwoofer come in there? I'd like to replace the four stock speakers with new ones and add a subwoofer. How exactly would i do this?

If you want to replace the stock speakers and add a sub, you really should be looking for a head unit with 3 sets of pre amp outs. That would allow you to run a 4 channel amp (front and back speakers) and a mono block amp (subs). But you can just run speaker wire from the back of the head unit for the front and rear speakers, as long as the speakers do not have a high RMS rating. But the sub would need an amp, which would require 1 set of pre amp outs on the back of the unit.
