Honda Civic 1994 Engine Question?

I have a 1994 honda civic lx 4dr automatic transmission... I have just replaced the engine and it has 57thousand miles on it... When the engine is revved, the engine has a skipping sound.. the engine misfires and the car sounds horrible. To try to fix this i replaced the ignition coil and fuel filter to no avail but the engine misfiring seems to have gone down a bit... this is a great car and an answer would be appriciated.
 
There could be a number of problems, but the cam belt is about due for a change. It could have jumped timing. a mechanic can determine this. That's one thing you never know about a used engine, unless the seller can tell you about the history.
