help with using plant substrate in a fish tank, urgent!?

ive just added water to my new tank and before i put the water in i put an inch thick layer of the substrate then 3cms of gravel, the water is super cloudy and my little filter isnt clearing it, its been about 4 hours now and i was expecting to see a little clearance by now :( will this clear or have i done it wrong? should i have done this in a different order? i have a thick brown scummy layer of the substrate on the top of the tank and puddle like water! my lfs has the same tank set up as me and that where i was told to use the substrate as i am keeping a betta and it would be good for the ph level. the tank in my lfs has a neat layer of clay then gravel, just as mine looked before the water was added (pouring the water in mixed up the two badly), now how do i make the gravel come back to the top? i have another tank with exactly the same in waiting for water, so if needs be then i can throw away everything in this tank, start again and buy more substrate and gravel for the other one. can ay one help me??? im desperate! thanks x
