Help PLEASE! 2000 Ford Taurus question?

I have a 2000 Ford Taurus. 3.0L (Flex fuel). Yesterday, I noticed the car developed a small miss, & the check engine light came on "steady". When I ran my OBDII, I received a code indicating that a Cylinder 1 misfire was registering. So, I went to the parts store, purchased 6 Autolite plugs, & a set of Autolite plug wires. After some work, thee new plugs, & wires were installed. Upon starting the car, it appeared to idle smooth. Upon the test drive, the car was shuddering / hesitating, with small misses & very small backfires, and the check engine light is now blinking. So, again I put the OBDII on the car, & this time, I received codes for misfires in Cylinders 1 & 2. Winter is coming, I have spent a small fortune on new waterpump, rack & pinion, heater core, serp belt, air cleaner, thermostat, & more to get the car ready for my family. I have gone through too much in the last week to not have this car work. Please help me.
 
You could check on the coil or coils. It or them could be the faulty part or parts. The last Taurus I owned was a 92 and it still had a distributor. I am unfamiliar with the 2000 and do not know if they have a distributor or coil pack. Any of these could be your trouble. I had a 98 Windstar that had the coil pack and it showed misfire in cylinder 1 and 5 and it was a tiny crack in the jell in the top of the coil pack. replaced it and never had another problem.
