Having a proxy for only certain downloads?

OK - So I need a proxy for one of my trackers.. However - I don't want to use it for other trackers. What if I have a mix of torrents going? I'm using uTorrent.......

You could use two separate uTorrent instances for the trackers you want to "proxify" and the ones you don't.

Then I would manually load the .torrent file into the relevant instance of uTorrent?

Yes. Make sure you use labels, a different icon or any other measure to easily tell both instances apart - some trackers ban the usage of proxies.
