And in Ultimatum, we can see that he's almost floored by the flashbacks and headaches.
 
Both these things you posted could happen, along with many others. They could generate a million different scenarios to keep Bourne doing what he does. Hell, they could bring him back in as an agent of some sort if they wanted.

All of which would just turn it into "another action movie". As it stands, it's a pure trilogy where all the movies/events completely tie into each other making a hell of a clusterfuck and climax that we call Bourne Ultimatum.

no, but seriously. The reason why Bourne went to Treadstone to forget his past wasn't covered at all in the movie. He was living in Cambodia with his wife and 2 kids when his village was bombed. He was out taking care of something and when he came back, he found his wife and children were killed. No governments wanted to take responsibility because Cambodia was neutral in the war, so he couldn't get revenge.
