Does the flash of a digital camera really hurt there eyes?

Yep, they hurt. Instead of the flash, bring the baby over by a window, use white paper on cardboard to get more reflective light near her face.
 
She does not like it and sometimes starts to cry but i cant take the flash off cause then the pictures are to dark. Is it doing any damage or does it matter if its on?
 
It didn't hurt my son's eyes.

I think the crying is more from starling them - my son used to cry as an infant from that also.

If it bothers your child, try to avoid the flash.
