Does it hurt my puppy to let it whine?

i have a chi/maltese and she's about 10 weeks and we're starting to let her whine when she wants us in the middle of the night cause she needs to learn she cant get her way when she whines and that night time, is night time. But im worried its hurting her cause she whined/YELLED... plus we're leaving her home everyday alone cause me and my sis have school and my mom works as a teacher at school so im overall worried this is hurting her! thank you soo much for the help in advance :P
and she has lots of toys :P
she hasnt had her shots yet so we dont take her for walks and we dont leave her in a crate we leave her in a baby play pen (thats boarded off) or a confined space in the living room and we got her about 5 days ago.
 
Does the dog get walked before getting put in the crate at night? Also, how long is the dog home by itself for during the day? The dog may be crying if it is spending too much time in the crate

She's whining because she lonely.
Get her a wind up clock to put in with her at night. The ticking
seems to calm them down, but your dog needs attention, a walk and some playtime and cuddling with her humans, not her toys.
