Does an aftermarket paint job dimish a vehicles value?

My 2007 Honda Pilot that I purchased brand new and have owned for less than 2 years is developing rust all over the vehicle. Honda has tried to clay bar the rust out but it returned the very next day. Now Honda wants to sand and repaint the entire vehicle. I am not comfortable with this and since I paid for a factory finish- that's what I want on my brand new car. How does an aftermarket finish compete with a factory finish? Will the cars value diminish considering it had been entirely repainted??
 
I had a sales job calling on auto shops for years, the better shops charge more money. The cost and money is in the preparation more than the painting.

The cheap shops just washed the car and paint, avoid them, adn be sure tio use factory colors
 
It sucks!! THe factory paint job are supposed to be electromagnetically applied and then kiln cried. In essence, the paint is virtually fused to the metal. WHen a company like Honda makes this kind of mistake, they should be held responsible. Try contacting their headquarters or their consumer advocate division. Re-painting a car almost ALWAYS reduces it's value, since the painting technique cannot be duplicated. Good Luck!!!
