Cracked app verification problem?

I have several apps on my iTouch that have been removed from Installous which I can't figure out how to put on my iPhone. I cannot import them to iTunes because they are not "valid applications." I have tried extracting the .ipa file on my desktop and transferring all its components into the iPhone's root files through SSH, and I got the app icon to appear on the springboard, but it would open for a brief second and close, like the app data isn't there.

My idea, which didn't work, was to put the extracted .ipa file's contents into the iphone's directory:
/private/var/mobile/Applications
In this directory, (which you probably know or you shouldn't be attempting to answer this if you don't), contains all the other apps downloaded (and installed) from Installous on the iPhone itself. In iTunes, after getting AppSync of course, I clicked transfer purchases and all the other apps that I downloaded from Installous were then verified and added to the iTunes App library.

I am confused as to how the apps installed from Installous differ from the apps I placed in the directory myself. All the apps are cracked, but what's the difference in installing them through installous and just placing them in the directory?

That's probably just it - its the installing part.
Or it could be:
1. I have the wrong directory.
2. There is some kind of file in the extracted form of the .ipa file that allows iTunes to recognize the cracked app as verified. ( I have looked for this kind of file and have not found it...yet).

Any ideas where to look for verification file?
Right directory?
Or am I missing files from Cydia on my iPhone which patches these holes and lets me pass over them?

Thank you so very much.
