Cooked chicken left at room temperature?

My mother started making a casserole today for tomorrow night. She baked some chicken, and left it out at room temperature for three and a half hours to cool off before she cut it up to put in the casserole, and put it in the fridge. Tomorrow the whole casserole will be baked for about another 30 minutes. Is it still safe to eat after being left out for so long? She is a microbiologist, and says it will be fine. But I always thought you weren't supposed to eat something left out for longer than two hours...
